A new database, VegSNPDB, centralizes single nucleotide polymorphism (SNP) data from 16 vegetable crops. It provides easy access to millions of SNPs, including valuable "alpha SNPs" for genetic research and breeding.
Area of Science:
- Agricultural Science
- Genomics
- Bioinformatics
Background:
- Single nucleotide polymorphisms (SNPs) are crucial markers in plant genetics and breeding.
- Existing vegetable crop genomic data is fragmented across multiple public databases, hindering accessibility.
- A unified resource is needed for high-quality SNPs with proven genotyping success.
Purpose of the Study:
- To develop a centralized, user-friendly database for vegetable crop SNPs.
- To curate and host a comprehensive collection of SNPs, prioritizing those with high genotyping success rates ('alpha SNPs').
- To facilitate genetic research and molecular breeding in vegetable crops.
Main Methods:
- Construction of VegSNPDB, integrating sequence data from 2032 germplasms across 16 vegetable species.
- Identification and inclusion of over 118 million SNPs, with a focus on 4.8 million 'alpha SNPs'.
- Implementation of versatile search functionalities based on genomic location, SNP type, population genetics, and diversity metrics (MAF, PIC, heterozygosity).
Main Results:
- VegSNPDB successfully aggregates sequence data and millions of SNPs from diverse vegetable germplasms.
- The database contains 118,725,944 SNPs, including 4,877,305 high-utility 'alpha SNPs'.
- Comprehensive search options enable efficient data retrieval for researchers.
Conclusions:
- VegSNPDB provides a valuable, accessible resource for vegetable crop genetic research.
- The database aims to accelerate advancements in molecular breeding and crop improvement.
- It is expected to become a key SNP repository for the global vegetable research community.

Transgenic Plants
The first-ever transgenic plant was a tobacco plant developed in 1983 that showed resistance against the tobacco mosaic virus. Since then, many transgenic plants have been developed and commercialized for improving the agricultural, ornamental, and horticultural value of a crop plant. Transgenic...
