Genome Annotation and Assembly03:36

Genome Annotation and Assembly

20.5K
The genome refers to all of the genetic material in an organism. It can range from a few million base pairs in microbial cells to several billion base pairs in many eukaryotic organisms. Genome assembly refers to the process of taking the DNA sequencing data and putting it all back together in a correct order to create a close representation of the original genome. This is followed by the identification of functional elements on the newly assembled genome, a process called genome annotation.

RNA-seq03:21

RNA-seq

11.8K
RNA sequencing, or RNA-Seq, is a high-throughput sequencing technology used to study the transcriptome of a cell. Transcriptomics helps to interpret the functional elements of a genome and identify the molecular constituents of an organism. Additionally, it also helps in understanding the development of an organism and the occurrence of diseases.
Before the discovery of RNA-seq, microarray-based methods and Sanger sequencing were used for transcriptome analysis. However, while...

Protein Complex Assembly

16.6K
Proteins can form homomeric complexes with another unit of the same protein or heteromeric complexes with different types.  Most protein complexes self-assemble spontaneously via ordered pathways, while some proteins need assembly factors that guide their proper assembly. Despite the crowded intracellular environment, proteins usually interact with their correct partners and form functional complexes.
Many viruses self-assemble into a fully functional unit using the infected host cell to...

Comparing Mitochondrial, Chloroplast, and Prokaryotic Genomes02:16

Comparing Mitochondrial, Chloroplast, and Prokaryotic Genomes

15.0K
The present-day mitochondrial and chloroplast genomes have retained some of the characteristics of their ancestral prokaryotes and also have acquired new attributes during their evolution within eukaryotic cells. Like prokaryotic genomes, mitochondrial and chloroplast genomes neither bind with histone-like proteins nor show complex packaging into chromosome-like structures, as observed in eukaryotes. Unlike mitotic cell divisions observed in eukaryotic cells, mitochondria and chloroplasts...

Area of Science:

  • Microbial genomics
  • Bioinformatics
  • Computational biology

Background:

  • Metagenomic studies traditionally use de novo assembly to reconstruct microbial genomes from complex samples.
  • Reference-guided assembly is established for single organisms but not yet widely applied in metagenomics.

Purpose of the Study:

  • To develop and validate a reference-guided assembly approach for metagenomic data.
  • To demonstrate its utility in complementing de novo assembly methods for specific organisms within microbial mixtures.

Main Methods:

  • Development of a novel reference-guided assembly algorithm tailored for metagenomic datasets.
  • Comparative analysis against established de novo assembly techniques using simulated and real-world metagenomic data.

Main Results:

  • The proposed reference-guided method effectively reconstructs target genes and genomes from microbial communities.
  • It shows improved performance for certain organisms compared to de novo assembly alone.
  • Successful integration with existing metagenomic analysis pipelines.

Conclusions:

  • Reference-guided assembly offers a valuable addition to the metagenomic toolkit.
  • This approach enhances the accuracy and completeness of microbial genome reconstruction.
  • Its utility is expected to grow with the increasing availability of reference genomes.
