Synthetic Biology

Synthetic biology is an interdisciplinary science that involves using principles from disciplines such as engineering, molecular biology, cell biology, and systems biology. It involves remodeling existing organisms from nature or constructing completely new synthetic organisms for applications such as protein or enzyme production, bioremediation, value-added macromolecule production, and the addition of desirable traits to crops, to name a few.

Genome Annotation and Assembly

The genome refers to all of the genetic material in an organism. It can range from a few million base pairs in microbial cells to several billion base pairs in many eukaryotic organisms. Genome assembly refers to the process of taking the DNA sequencing data and putting it all back together in a correct order to create a close representation of the original genome. This is followed by the identification of functional elements on the newly assembled genome, a process called genome annotation.

Area of Science:

  • Life Sciences
  • Bioinformatics
  • Computational Biology

Background:

  • The proliferation of life science software presents challenges in discovering, comparing, and reusing methods.
  • Researchers struggle to navigate the complex software ecosystem for specific computational tasks.

Purpose of the Study:

  • To present bio.tools as a community-driven registry for improving research software visibility and accessibility.
  • To facilitate easier access to the software ecosystem through standardized, interoperable metadata.

Main Methods:

  • Tools are annotated using the EDAM ontology and controlled vocabularies for detailed searching.
  • The registry supports interactive exploration via tool landing pages and programmatic access via an API.
  • Content is expanded through community contributions and semi-automated literature mining.

Main Results:

  • The bio.tools registry now contains nearly 33,000 annotated tools.
  • Recent enhancements include machine-assisted scoring for curator review and architectural consolidation.
  • bio.tools serves as a key metadata source within the ELIXIR Research Software Ecosystem and beyond.

Conclusions:

  • bio.tools effectively addresses the challenge of software discovery and reuse in the life sciences.
  • Its structured metadata and community-driven approach enhance the accessibility and interoperability of research software.
  • The registry's role as an upstream metadata provider supports broader ecosystem services.
