Abstract:
Phylogenomics is an interdisciplinary field that combines evolutionary biology and genomics to study the origin, function, and diversification of genes and organisms using genome-scale data. The increasing size of phylogenomic datasets and the complexity of associated metadata have made analysis and visualization a major computational challenge. Here we describe an integrated ecosystem of applications designed to address these challenges by providing scalable and user-friendly tools for phylogenomic data analysis. The ecosystem consists of three complementary software tools: 1) ETE Toolkit, a Python package for annotating and visualizing large phylogenies; 2) TreeProfiler, a new bioinformatics tool for phylogenetic profiling of large and custom datasets with visualization; and 3) PhyloCloud, an interactive online platform that facilitates the handling, visualization, and analysis of massive phylogenomic datasets. We also demonstrate the usefulness of these tools by applying them to several challenging phylogenomic datasets that were difficult to handle with previous tools. These tools form a complete framework for exploring evolutionary and functional patterns across large datasets, enabling developers, analysts, and biologists to handle phylogenomic data efficiently and reproducibly.
