We developed the Scoring Algorithm for Spectral Analysis (SALSA) to identify specific peptide sequences in MS-MS spectra. This pattern recognition algorithm aids in characterizing modified and variant proteins in proteomic analyses.
Area of Science:
- Proteomics
- Mass Spectrometry
- Bioinformatics
Background:
- Tandem mass spectrometry (MS-MS) is crucial for identifying peptides.
- Detecting specific peptide sequences and modifications in complex mixtures remains challenging.
- Accurate identification of variant and modified peptides is essential for comprehensive proteomic analysis.
Purpose of the Study:
- To introduce the Scoring Algorithm for Spectral Analysis (SALSA), a novel pattern recognition algorithm.
- To enable the detection of specific peptide sequences within MS-MS spectra.
- To facilitate the characterization of modified and sequence-variant proteins.
Main Methods:
- Developed the SALSA algorithm for scoring MS-MS spectra based on theoretical and actual ion series.
- Applied SALSA to analyze tryptic digests of bovine serum albumin (BSA) using LC-MS-MS.
- Tested SALSA on mixtures of BSA and human serum albumin (HSA) tryptic digests.
Main Results:
- SALSA successfully detected MS-MS spectra for unmodified and modified BSA tryptic peptides.
- The algorithm identified MS-MS spectra for both BSA and closely related HSA peptides.
- Optimizing SALSA search criteria enhanced discrimination between variant peptide forms.
Conclusions:
- SALSA provides a robust method for identifying specific peptide sequences in MS-MS data.
- The algorithm is effective in characterizing modified and sequence-variant proteins.
- SALSA has significant potential for application in LC-MS-MS proteome analysis.
