We developed Hydra, a flexible software solution for processing and visualizing hydrogen/deuterium exchange mass spectrometry (H/DX-MS) data. This tool automates complex analyses, including tandem mass spectrometry data, accelerating protein research.
Area of Science:
- Biochemistry
- Structural Biology
- Proteomics
Background:
- Hydrogen/deuterium exchange mass spectrometry (H/DX-MS) generates large datasets for protein analysis.
- Current methods require significant manual effort for data organization, processing, and visualization.
- New tandem mass spectrometry techniques necessitate adaptable data analysis solutions.
Purpose of the Study:
- To develop automated software for flexible processing and visualization of H/DX-MS data.
- To support exploratory data analysis, especially for large protein systems.
- To integrate tandem mass spectrometry data analysis into H/DX-MS workflows.
Main Methods:
- Developed the "Hydra" software package with a flexible architecture for adding new algorithms.
- Implemented user-friendly interfaces for data organization and peptide input.
- Automated extraction and visualization of deuterium incorporation and distribution values.
- Integrated manual validation tools and automated tandem mass spectrometry data processing.
Main Results:
- Hydra supports both traditional and exploratory H/DX-MS data treatments.
- Automated processing of 40,000 deuterium incorporation values from ~1000 fragment ions in one hour on a standard PC.
- User interfaces facilitate data management and visualization in tabular and graphical formats.
- Tandem MS data processing capability demonstrated for enhanced deuteration localization.
Conclusions:
- Hydra streamlines H/DX-MS data processing and visualization, reducing bottlenecks.
- The software enhances efficiency, allowing researchers more time for experimentation and interpretation.
- Hydra facilitates the analysis of larger protein systems and supports advanced tandem MS strategies.
