Area of Science:

  • Epigenetics
  • Genomics
  • Molecular Biology

Background:

  • Bisulfite sequencing is crucial for whole genome methylation analysis at single nucleotide resolution.
  • Standardization of bisulfite sequencing experiments requires improved quality control metrics.

Purpose of the Study:

  • To introduce BisQC, a comprehensive quality control method for bisulfite sequencing.
  • To enhance the standardization and reliability of DNA methylation analysis.

Main Methods:

  • Developed a step-by-step protocol for multiplexed bisulfite-converted DNA library construction and pooling.
  • Implemented optimized PCR methods for library amplification and size-selection.
  • Introduced bioinformatics strategies including mitochondrial genome QC and duplicate read assessment.

Main Results:

  • Decoupling bisulfite-converted DNA amplification from indexing reduces PCR cycles and selects high-quality libraries.
  • Pooling bisulfite sequencing libraries with non-bisulfite DNA libraries has minimal impact on output.
  • BisQC provides quality control checkpoints across library preparation, sequencing, and alignment stages.

Conclusions:

  • BisQC offers robust quality control for bisulfite sequencing experiments.
  • The method is adaptable for standard laboratory settings.
  • Effective quality control ensures reliable DNA methylation status determination.
