Abstract:
SABIO-RK (https://sabiork.h-its.org) is a publicly available database providing expert-curated information on biochemical reactions, kinetic parameters, enzymes, and experimental conditions. For over 20 years, it has served as a central resource for experimentally measured enzyme kinetic data, as required for modeling in systems biology, in enzymology research, and lately to train machine learning predictors or AI-driven data extractors. Here, we report on SABIO-RK's comprehensive redesign of its infrastructure and interfaces for improved usability and scalability. The updated system integrates data input, curation, and public access into a unified JSON-based framework with full version control for transparency and reproducibility. The new web interface offers streamlined navigation and enhanced search with over 60 fields. Browse functionality provides structured database overviews, while the Results Explorer allows interactive refinement of search results, which can now be saved and reused. A secure RESTful API enables open programmatic access, returning results in JSON, CSV, SBML, or EnzymeML formats. As of September 2026, the database contains 76 973 entries from 8149 publications, covering 10 375 reactions, 2315 enzymes (EC (Enzyme Commission) numbers), and 14 224 chemical compounds. The new SABIO-RK also improves the curation workflow, simplifies user feedback, and facilitates future community curation. Upcoming features include AI-driven literature recommendations, entity recognition, and the integration of visual search.
