This study extends VANESA, an open-source tool, to model and simulate complex biological systems using extended hybrid Petri nets (xHPN). The enhanced VANESA integrates with OpenModelica for reliable simulations and visualizations, aiding systems biology research.
Area of Science:
- Systems Biology
- Computational Biology
- Biotechnology
Background:
- Petri nets are widely used for modeling and simulation in systems biology.
- Diverse Petri net formalisms (discrete, hybrid, functional) exist, necessitating unification for complex models like hybrid functional Petri nets (HFPN) and extended hybrid Petri nets (xHPN).
- Existing tools have limitations in handling complex biological network modeling and simulation.
Purpose of the Study:
- To extend the VANESA open-source editor for biological networks.
- To enable modeling, simulation, and visualization of Petri nets using the extended hybrid Petri nets (xHPN) formalism.
- To provide enhanced functionality for user support, error detection, and result analysis in systems biology applications.
Main Methods:
- Extension of the VANESA software with support for the xHPN formalism.
- Integration with the OpenModelica simulation environment and the PNlib Modelica library for numerical simulations.
- Implementation of syntactic analysis for complex kinetic functions and physical unit validation.
- Development of visualization tools for simulation results (places, transitions, arcs) and export functionalities (Latex, charts).
Main Results:
- The extended VANESA enables comprehensive modeling and simulation of biological systems using xHPN.
- Automated error detection based on syntax and physical units improves model reliability.
- Seamless integration with OpenModelica ensures transparent and reliable simulation results.
- Visualization tools and export options facilitate model investigation and understanding of dynamic behavior.
Conclusions:
- The combination of VANESA and OpenModelica provides a unique, open-source environment for systems biology.
- The enhanced tool supports complex modeling, reliable simulation, and insightful visualization of biological networks.
- This integrated environment addresses limitations of existing tools, promoting transparency and accessibility in systems biology research.
